With no accessories on my logger is showing me 18+ volts @ 2000+ RPM. 15-16v at idle. I've also noticed my battery is bubbling and overflowing.
I'd like to think the battery is the problem but it's only about a year old with a couple thousand miles on it plus it's been garaged most the time. Alternator is questionable because it was rebuilt and came from a junkyard.
At this point I'm guessing the alt (voltage regulator). But it probably damaged the battery too.
What do you guys think - alternator, battery or something else?

Alternator.

Alternator is Secondeded. :)
You will have to replace the battery as well at this point too as I'll never hold a decent charge again.

More specifically, the voltage regulator on the alternator. Which I believe can be indepentently replaced if you're strapped for cash.

Ryan,
Do you have a source for purchasing the voltage regulator if I can't find it through the dealer? Apparently it's part number MD611565.

Well, if you can't get it through the dealer, I probably can't either. :/
I would just try ripping it off an alternator you know is good. At least it should get you by until you can buy a whole new unit. The downside is, if the regulator keeps going out, you're going to keep fragging batteries.

Also check and make sure that the connections The small wire to going to your alt. are good. One of them is where the alt. gets is system voltage input. If its geting a low input from there it can throw it into full charge. I'm not sure witch wire to check see you service manual.

I thought I would follow up on this...
I used a voltage regulator from another bad alternator and so far so good. 13-14v on the logger.
